Deleting the .nnmaildir directories while Gnus is running would cause problems. Exit Gnus, then delete the "nov" and "num" directories in all of your .nnmaildir directories. (You can keep the "marks" directories so you don't lose read/replied/etc. information. The problem is likely to be in "nov" or "num" anyway.) Then start Gnus again and see if anything still goes wrong. Also note that deleting the "num" directories will make nnmaildir reassign article number starting from 1. This can cause problems if you use the cache or agent, since they identify articles by number.
