I don't see how iMS could get confused as you are saying.  When a POP client connects 
to the server it is given a list of waiting messages (from the LIST or UIDL commands 
from the POP client).  If the POP client times out then the state of the mailbox is 
unchanged.  That is, unless the server gets a QUIT from the POP client the waiting 
mails will not be deleted even if the POP client has issued a DELE command (this 
behavior is explicit in the RFC).

When the POP client reconnects then all messages should still be there.

The only time I've seen the iMS POP client respond that a mail did not exist when it 
did was when a broken email client padded a space to the end of a UIDL command (but 
this was corrected and the server no longer does this).

Another possibility is that you may have a virus scanner on the server that is 
deleting the infected email file.  If that is the case then it's possible that the iMS 
server will not find a mail file when the client requests it.  When the POP server 
first retrieves the list of waiting email (PASS.CFM) it checks that the designated 
email file exists.  If it does then the client is informed of the waiting mail.  But, 
if some process deletes the mail file between the time that the POP client requests 
the list and then attempts to retrieve the mail then they will get the error that you 
describe.  We always recommend that you prohibit virus scanners from scanning the mail 
folders.

Anyway - I'm not sure exactly what it is that you are seeing.  I think the only way to 
troubleshoot this would be to enable POP protocol tracing.  If I could see a trace of 
what's happening then I can provide a more informed opinion.
