The shutdown script just test if the JAVA_HOME environement parameter exist, and then it run the standard tomcat shutdown script.

We are running Jahia (4.0.3) on two different machines (one dev, one live), both running Debian (sarge) and have also had problems with the shutdown script - but only on one of the machines. They were built separately (different hardware) but have identical versions of everything germane to Jahia/Java.
Apart from this (if it's related to OS at all) Debian has been a fine platform to run Jahia on.
