I think this is due to some of the threads started by Jahia that are not shutdown properly. But it's tricky to know which one. You won't hurt anything though by shutting down the way you do.

ps -ax
to known which process to kill and the command
kill -9 XXXX
to kill the process !
 
Why this java process still run after shutdow.sh ?
