We also experienced similar issues with some of our customers. So we did quite a lot of refactoring of the Lucene layer recently in order to avoid this kind of issues (on our side was more some kind of "Out of Memory" when reindexing large sites with thousands of files or some performance issues). We also experienced some issues with files located under /groups or with the Oracle scripts.

So we will package all those quick fixes in a 4.1.0_01 release and adjust the migration script consequently. So if you have still not migrated to the 4.1, you will be able to directly upgrade to the 4.1_01 and if you already migrated, you will also be able to apply the same script which will upgrade you to the 4.1_01 version.

Should be out as soon as we finished correcting a last WebDAV bug and performed some migration tests on several Jahia installations.
