IIUC, your motor driver has a 5V output and you're using it to directly inject to the IOIO 5V rail? If so, it's probably fine, although you're stressing your motor driver with having to possibly charge your Android (if connected over USB in host mode) as well as relying on the driver's supply precision. The way I would probably do this is connect the IOIO Vin in parallel with the motor driver to the battery.
