Ah,
If you want to use a shield, I think it would make most sense to put the
female side on the IOIO, so that you can later use jumper wires directly to
a breadboard whenever you don't use the shield.
Since the grove has its connectors on the top, you'll need to have its
headers sticking out the bottom, and the IOIO connectors sticking out the
top.
