You may want to upgrade your *application* firmware, but there shouldn't be any reason why you'd want to upgrade your bootloader. Also, if the precompiled app works and the built from source doesn't, you're either using different versions for the source and precompiled (are they taken from the same software bundle?) or you're building it wrong. This has nothing to do with firmware.
