It is using a system property. When you run the program, specify:
java -Dioio.SerialPorts=COMxxx ...
in order to use a specific port (or multiple ports, separated by colon).

Where did you buy this IOIO from? This should have been tested during
production with the official manufacturers. In any case, since you have a
working bootloader, try upgrading the firmware to v5.06 and see if it helps.
