I had the same problem, I can read out version but could not write using 
IOIODude 1.03 on Arch Linux:

./ioiodude --port=/dev/IOIO0 versions
IOIO Bootloader detected.

Hardware version: SPRK0020
Bootloader version: IOIO0401
Platform version: IOIO0030

./ioiodude --port=/dev/ttyIOIO0 --reset write App-IOIO0506.ioioapp
Protocol error:
Unexpected response.
Exiting.

Downgrading to IOIODude 1.02 fixed the problem (1.00 hangs indefinitely for 
me).
