I don't know of any specific issues with Android 6. The IOIO hardware tester app is not an official IOIO tool and has not been maintained in a very long time so I wouldn't expect it to work. Regardless of apps, when you disable USB debugging and connect the IOIO, does the accessory dialog pop up? Have you tried both host mode and device mode?
