In the past I've worked on large systems where individual sub-projects
had their own doxygen and then there was also an overall unified version.

Normally it's a matter of having a doxygen config file, often at a
higher level in the directory hierarchy, that covers the needed INPUT
from both. Coordinating the names and "pages" is the area to look at.
