I upgraded too and didn't have the experience you have, but I assume
you already tried the following and that didn't work either ?

 * create a new blank project
 * copy your index.html, main.js, main.css into the root directory of
your project
 * copy all dashcode javascript/css (not just setup.js) into the Parts
directory of the project
 * copy all images from your deployed Images directory into the Images
directory of the project
