When you embed a video to play, it opens in the external player. Here

Please note this has nothing to do with firmware 2. It has been a
feature of the iphone software from the beginning. I encourage you to
read the information on apple's developer site. There is a lot of
useful info there and membership is free.

Also, using links in web apps (full screen mode) isn't a good idea
because they generally cause a safari window to open. I haven't tried
it with video since that wouldn't fit with my app, but I have a
feeling it wouldn't work well.
