I had a similar issue, using the rotate transform.

What solved it for me was making sure that I had the transform already
applied in the CSS for the element I was rotating, eg:

#elementToRotate { -webkit-transform: rotate(0deg); }

I guess this helped because when I set the style via Javascript it
wasn't the _first_ time it applied the transform. That's my best guess
anyway.

I actually still do see the problem very occasionally on iPhone
version 2 OS, but it's infrequent enough to be acceptable.
