The obvious solution is to use link-local DNS for link-local addresses... At least one vendor already has a handle on this:

% ftp fe80::203:93ff:fe88:672e%en1
Trying fe80::203:93ff:fe88:672e...
Connected to gapi.local.

(This behavior happens out of the box, no configuration necessary.)
