That sounds like you're getting our internal version of TOPDIR (defined in 
rbconfig.rb).  There's supposed to be a transform to this file when we export 
it; it sounds like that transform didn't work.  You should be able to edit 
rbconfig.rb manually.

However, I extracted IronRuby onto my desktop (E:\Users\Ben
Hall\Desktop\ironruby1a2\ironruby).  Installed a gem and it ended up
outside of my ironruby directory :(
