Andrew:  I had this same problem last week in Mexico City.  I traced it to an error in the original installation where a hostname was misspelled during installation.  Look carefully at the hostname error and determine if the host named in the error is the one you are actually trying to reach.  If the names don't match, my first fix was to search the registry for the location where the wrong name was located and correct the registry entry.  That didn't work (probably because the hostname becomes part of the certificate), so I had to reinstall the agent under the correct name.  That worked.
 
However, if the hostname returned by the error message is the same as the actual host name (no human mistake), then I'll pass this to someone else for an answer.

I am having a few problems with System Scanner 4.0.
I am trying to get the agents running on a few boxes to perform a scan from a console.
However, when I try to create an agent from the console, I get the following error message:
Poll of servername failed: Failed to connect to agent
I can ping the agent box, have an entry for it in my hosts file, etc.
I have tried copying the certificate files from the SSL directory to the SSL directory on the agent. This produced inconsistent results. First time I did it, it gave me the same error messageas above. The next time (on the same box) it started generating another certificate (no error message), but failed to complete- just kept going for almost an hour.
Since then, no luck- just keeps giving back the Poll of servername failed: Failed to connect to agent message.
Any ideas on what I can try?
