Have you enabled the use of the "monitored folders" functionality in System Scanner. This allows you to configure a set of folders, and S2 will tell you if any of those folders (and their contents) have changed (including being added to).
These checks are enabled in the maintenance layers by default, but if you haven't configured the functionality you need to create custom maintenance layers with these checks removed.
