A pipeline with an empty flatten results in a bundle with no root transforms.
In Java, this caused no transform runners to be instantiated, including the
data output channels which must be executed (as they are
responsible for closing the logical data channels in finish).
This is fixed by unconditionally creating the data ouput transforms. (This is
OK as processing a given transform is idempotent.)
