In your fat jar, do you have
{{META-INF/services/org.apache.beam.sdk.options.PipelineOptionsRegistrar}}? It
must contain a line
{{org.apache.beam.sdk.io.gcp.common.GcpIoPipelineOptionsRegistrar}}. You will
need to include the service files for the options to be registered.
