Yes so we have two options to resolve this:
1) Make sure JoinCommuteRule (and ideally all calcite rules) work with non 
flattened schemas, or
2) Flatten schemas when using the ZetaSQL planner

I provided some details on how to do (1) in my first comment, I'll defer to 
[~amaliujia] and [~apilloud] to assess how feasible (2) is.
