Sorry, I don't know that why you implement dialog by new window.

I use the plugin "org.apache.cordova.dialogs 0.2.6", with 
notification.css&notification.js

As for block the js, I tested in Firefox OS 1.2, When call 
*navigator.notification.alert* and *navigator.notification.prompt*, The 
counter(window.setTimeout(count, 1000);) works normally.

As for alert function, I think it is raw js function, I don't think it is a 
problem that alert block other js function.
