I have narrowed this down to the parse() function in LocalFilesystemURL.java. 
When a path with the URL encoded version of a '#' passed in (%23) it is 
ultimately parsed as the fragment identifier.

The function makes use of uri.getPath() which then strips any folder that 
begins with a hash, since it doesn't return what it sees as the fragment part 
of the URL.

I have added a hack in LocalFilesystemURL.java under 

{code:java}
String path = uri.getPath();
{code}

add:

{code:java}
if (uri.getFragment() != null) {
        path = path + '#' + uri.getFragment();
}
{code}

This isn't a sensible long term fix though. I'm not sure how we can represent 
files/folders with a hash in them via URLs.
