According to this answer (http://stackoverflow.com/questions/7076414/java-lang-illegalaccesserror-tried-to-access-method) the IllegalAccessError is caused by compile time / runtime version mismatches, not by different classloaders. Are you running Flink on YARN? Flink logs the classpath on startup. Can you check if maybe your Hadoop distribution is adding a different protobuf version into the CP?
