A configuration option sounds like a good idea to me - what shall we call it?

something like (2 of them, one for master, one for RS) :

hbase.master.abort_on_cp_error
hbase.regionserver.abort_on_cp_error

if true, abort (as in this patch currently)
if false, print LOG.error() with the identical message that's printed by the 
abort.
