On macOS/Windows (core.ignorecase=true), with `output/` in .gitignore, files in a folder named `Output/` are ignored by git and shown grey in the File Explorer, yet Git Clean lists them, pre-selected, in "Select files to delete" and deletes them on OK. Steps: create `src/main/logging/Output/results.csv` and an untracked `src/main/logging/untracked-test.txt`, select `logging`, click Git Clean.
