Thanks for looking into this issue.
Yes, that's exactly what I wanted to achieve - setting the source directories 
that should be analyzed by PMD without using so much configuration via 
{{build-helper-maven-plugin}}.
I basically tried to do the same, what is done in the checkstyle plugin, where 
the sourceDirectories can also be configured: 
http://maven.apache.org/plugins/maven-checkstyle-plugin/checkstyle-mojo.html#sourceDirectories
 - but I ran into what I believe is this bug: MNG-5440
