Is this still an issue? I know this doesn't work yet, but we're using MavenProject.getTestClasspathElements, which already contains target/classes (compiled from src/main/java). I think you should use a forked lifecycle in the emma plugin and configure the compileSourceRoot to the emma-enhanced class directory. The patch provided only adds ANOTHER classes directory next to the one already used, it does not replace it.
