Is this still an issue? 

I know this doesn't work yet, but we're using 
MavenProject.getTestClasspathElements, which already contains target/classes 
(compiled from src/main/java).

I think you should use a forked lifecycle in the emma plugin and configure the 
compileSourceRoot to the emma-enhanced class directory.

The patch provided only adds ANOTHER classes directory next to the one already 
used, it does not replace it. Furthermore, it's very probably
that that classes directory is already present in the testClasspath, since it 
contains compiled classes (that dir is automatically added by the compiler 
plugin,
and should also be added by emma).
