Remove all plugin configuration manipulation from the plugin manager

All of this work is being done by the new model framework and the rules for
manipulating the model properties. All of the requirements for plugin
configuration inheriting and merging are taken care of. We need to detangle the
plugin configuration from execution. This will pave the way to use the new
plexus plugin manager to load and execute plugins.
