I face exactly the same problem using Eclipse 3.4.1 and m2eclipse 0.9.7. 
I gave Eclipse 3.4.2 a try, but the problem remains.

My current workaround: invoke maven out of eclipse and hit refresh. Though
this is very ugly, it works.

I'd like to try m2eclipse 0.9.6 but there seems to be no way to install an
older version than 0.9.7.
Does somebody know how to get the old version?
