As the screenshot shows a lot of applications have already ported from ~/ to ~/.config/. Could it be that debian has configured something that prefers ~/ over ~/.config/? It is also suspicious that in this screenshot .openoffice is the only directory that begins with a point as this is uncommon for the ~/.config/ directory.
