4.1.0 should be seen by the system as an update to 4.0.1, did the installer
offer an option to "Modify" 4.0.1? As far as I know, it should offer an option
to install 4.1.0 without replacing 4.0.1, but not to "modify" 4.0.1

This might solve the problem, remove 4.0.1 completely, then install 4.1.0.

The user settings are stored in a different place and are not removed,
something like:
C:\Users\<user name>\AppData\Roaming\OpenOffice\4\user
