Just a small update, we seemed to have resolved our issues by moving all the 
shards of a particular collection off of the node that runs the backups.  I 
have a feeling that this particular collection(which we recently started having 
issues with anyways) may have been causing large GC pauses when the backup was 
running on that same node that caused the backups to fail.
