I think your shell parses the code

    LDFLAGS="$LDFLAGS ` input_flags="$apr_ldflags" output_flags="" 
filtered_dirs="/lib /lib64 /usr/lib /usr/lib64"

as a pre-command assignment «LDFLAGS="…" /lib64 /usr/lib /usr/lib64»,
i.e., an instance of the "set an environment variable for one command"
