I had the same problem with my university IMAP server.
My solution was like this
IMAPStore uni-remote
Account uni
MaildirStore uni-local
Path ~/.mail/uni/
Inbox ~/.mail/uni/Inbox
Channel uni-inbox
Master :uni-remote:
Slave :uni-local:
Create Both
Sync Pull
SyncState *
Channel uni-movetoroot
Master :uni-remote:INBOX/
Slave :uni-local:
Create Both
Pattern *
Sync Pull
SyncState *
Group uni
Channel uni-movetoroot
Channel uni-inbox
mbsync -l uni
Reading configuration file /Users/tobias/.mbsyncrc
Channel uni-movetoroot
Opening master uni-remote...
Resolving mail.mytum.de... ok
Connecting to mail.mytum.de (129.187.255.143:993)...
Opening slave uni-local...
Connection is now encrypted
Logging in...
uni-movetoroot:
INBOX/Bachelor <=> Bachelor
INBOX/roche <=> roche
INBOX/igem <=> igem

I don’t think its quite logical, but it works for now.
