Thanks! I tried to do it a bit subtly, but had many duplicated 
UID's. I then tried to manually remove the UID entries on all the 
newer files, but this was cumbersome so I just moved the offending 
folders to some backup directory and let mbsync handle pulling 
everything in anew. This finally worked.
