Which version of the IBM JDK are you using? A few months back we actually uncovered a couple of issues with one of the IBM JDKs-- it did not released memory properly, so the java process ended up using up paging space, this lead to incredibly slow performance.. 
I honestly cannot remember which JDK version was causing the problem,however upgrading the latest 1.3 jdk solved the issue for us.

Let me know if I can be of any additional help, I can try to dig up my notes on this issue.
