    I am trying to work out how to scale a print quality PDF into something that
    is adequate for display full screen in a browser.

    Not possible.

    I'd further like to be able to create thumbnail images from these documents
    as JPGs or GIFs.

    If possible, I'd like to be able to manipulate documents and add pages from
    two separate documents to form a third.

    Ok. PdfCopy can do that.

    You may consider JAI to do the downsampling, if you want to stay in Java.
