Nethertheless I need to compare the MD5 sum of documents. The second method generate an ID in the PDF so the sum is never the same at each generation of the same document.

Nor should it be - each document is unique. There is no guarantee that executing the same instructions will create a PDF in exactly the same way.

If you are looking to compare documents using logical comparison criteria, the ID is NOT the way to go. You'll need to use intelligent content analysis methods.

Is it possible to avoid the ID in the document ?

ID is an optional, but very important part of a PDF - and required as part of all the international PDF standards (PDF/X, PDF/A, etc.).
