I'm using iText to create PDF's that are then published onto a
website. Users want the ability to add their own comments to the
PDF and then republish the document. I can handle the republishing
of the PDF but I can't get the PDF to allow users to add there own comments.

ability to add comments will need to be enabled within the document.

Sure, two options.
1) Get your users to purchase Acrobat Standard or a 3rd party tool
instead of Reader.
2) You purchase Adobe LiveCycle Reader Extensions Server from Adobe.
