This is a tricky situation. When you merge the complete document, the header 
and footer information is also merged and seems to overwrite the initial 
header/footer settings. I'll look into this, now that I'm online again.

In the meantime, if the document you are merging in is pretty static, I would 
look at where the headers are and only merge the rest using an 
RtfDirectContent object.
