I don't know what parts of JPEDAL you are using - and whether it's the free or commercial component, but I've had no problems with it. In addition, the folks at IDR offer excellent support and I suggest you contact them.

In addition, you may also want to look at non-Java-based solutions for conversion of PDF to raster formats. There are a variety of them out there...
