Well my question is why the annot is at all visible in the comment pane. I was expecting it to be invisible as I had passed the flags: PdfAnnotation.FLAGS_NOVIEW | PdfAnnotation.FLAGS_INVISIBLE | PdfAnnotation.FLAGS_HIDDEN.
