I'm not sure I understood your question.
Probably you should take your pdf, create a new one with a blank signature
field inside.
Then when you want to sign it you can create a PDFSignatureAppearance with
sap.setVisibleSignature("the_previous_field_name") inserting all of your
infos (certificate, signature ....)
and you should be able to complete your task.
Anyway it depends on the signature type you need of.
Operations flow is very different if you have a detached signature or not,
if you have the certificate since the beginning or not and so on.
I'm not an itext expert so if I'm saying something wrong Leonard, Paulo or
the other guys can reply you in a more suitable way.
