It depends on your definition of PdfLayer.

In iText a PdfLayer refers to OCG.
If you want to remove it, you'll have to retrieve the content stream;
identify the syntax that is part of an Optional Content Group;
remove that syntax from the stream,
and put the altered stream back in the PDF.
It's no rocket science, but it's some programming work.
(We currently don't have any examples that show you how to do it;
there's only an example that explains how to change a stream:

But we also use the concept of layers when we talk about
different "canvases". Please clarify if the above answer
about OCG was a wrong interpretation of the question.
