It's possible to embed a Flash SWF into iText in two ways:
1) as described in the book "iText in Action" (as a movie)
2) as done in Acrobat 9 (as rich media)

1) is available for free, read the documentation!
2) is only available for paying customers.

Note that embedding a Flash application isn't done "automagically" by 
converting an HTML file to PDF. You'll need to parse the HTML in your 
own code.
