Yeah, that form has a bunch of special requirements that need to be handled as part of the filling process. It is NOT designed to just have the XML "swapped out" as you are trying to do.
You will need to study the XFA specification and then apply that knowledge to parsing the XFA in that PDF and following the rules & requirements necessary. There is no shortcut on this particular form due to the way it was designed. The alternative is Adobe LiveCycle ES... I tried it with your form. iText doesn't change the original PDF (if I remove everything after the second last %EOF, I get the original PDF), but the document shows the behavior you're describing. I guess it has something to do with the way the form is made (I have to click away some warnings when I open the original form).
