Manually? Yes, see the attachment.
I've opened the PDF in a text editor, and I manually removed all the crap.
With iText? Yes, this will be done by iText automatically starting with the
next release.
The real solution: tell the company who created the software you've used
they shouldn't produce invalid PDFs!

By the way: your code will add the watermark UNDER the existing content.
This means the watermark will be there, but it will be invisible because it
will be covered by the scanned images.
Is that your intention? If not, you should add the watermark ON TOP OF the
existing content.
To avoid that the watermark covers the scanned images completely, you should
make the image transparent.
How to do this? Read chapter 10 of the book "iText in Action — Second
Edition."
