Would I be right to believe that 

A: 'Comment Enabling' is in the same box as 'Reader Enabling' and therefore
can not be done with iText but only Acrobat Pro

B: There is then no way to 'un-enable' that pdf with iText , but only by
Save a Copy. from Acrobat

C: Adobe have done some slack programming (Acrobat Pro 9) as there are TWO
items in the file menu with the further shortcut 'Y' - Modify PDF Portfolio
AND Save a Copy so if you do Alt+F, Y you do not end up on the desired item
